Next Pandemic Preparedness and Responsiveness:

Antivirals and Real-time Tracking of Emerging Zoonotic Viruses

Emerging and re-emerging RNA viruses pose critical public health, economic, societal, and cultural burdens in humans. The recent pandemic of Severe acute respiratory syndrome virus 2 (SARS-CoV-2), the etiological agent of Coronavirus disease-19 (COVID-19), presents urgent needs for effective antiviral therapeutics against the emergence of variants. The next-generation sequencing significantly contributes to the acquisition of viral genome sequences, the identification of etiological agents, and the tracking of transmission chains during the outbreak. In addition, the metagenomic study of virome plays a key role in discovering potential zoonotic viruses in wild animals.

Firstly, a nucleic-acid hydrolyzing single chain variable fragment (scFv), 3D8, conferred to the antiviral activity against a variety of RNA and DNA viruses. The scFv was utilized for the development of a broad-spectrum antiviral against SARS-CoV-2 and multiple pathogenic coronaviruses in vitro. Secondly, orthohantavirus infections cause hemorrhagic fever with renal syndrome (HFRS) and hantavirus cardiopulmonary syndrome in humans. The genomic epidemiology of Hantaan orthohantavirus (HTNV) from humans and rodents enables to reveal the putative infection sites of HFRS patients, Republic of Korea (ROK). Active  surveillance was well-established: 1) by recovering whole-genome sequences of HTNV, 2) by tracing the potential infection site of patients with HFRS, and 3) by collecting HTNV-positive rodents. The high-resolution phylogeographic relationships of patient- and rodent-derived orthohantaviruses enabled to identify the infection source by temporally and spatially tracking viral genomes. Thirdly, a total of 78 species and 17 genera of paramyxoviruses are currently classified in multiple natural reservoirs. Here, we discovered genetically distinct novel paramyxoviruses, Paju Apodemus paramyxovirus 1 (PAPV-1) and 2 (PAPV-2) in Apodemus agrarius, ROK. The whole-genome sequences of PAPV-1 and -2 showed distinct phylogenetic lineages of Jeilongvirus despite originating from the same natural host species. Also, we found genetically distinct novel paramyxoviruses, Gamak virus (GAKV) and Daeryong virus (DARV) from in Crocidura lasiura and C. shantungensis, respectively. The whole-genome sequences of GAKV and DARV inferred independent phylogenetic lineages of Henipavirus in Crocidura species. PAPV-1 and GAKV infection elicited type I/III interferons and pro-inflammatory cytokines in human epithelial or endothelial cells.

In conclusion, we highlight the development of universal antivirals, genomic epidemiology, and novel discovery and zoonosis scoring of emerging viruses for the next pandemic preparedness and responsiveness.
